I am seeing that if an adventurer only sleeps in the common room and eats the common meal (this is what prudence give you. They are Fatigue 1 for his entire career? unless they buy either better food or lodgings. Is that correct? Huh?

Umm... during downtime it doesn't matter. That's what the prudence "tax" is all about - All that money that the low prudence character just blew through was spent on a great room and fine food, given to the church, wasted on ale or whores, sent back home to support your elderly mother, whatever and however you want to define it. Thus, you're all taken care of during downtime. But, during actual play, then, yes... you need to spring for better accommodations or enjoy your soreness.

You wake up with Fatigued I, but it is definitely not perminant.  It goes away at the same rate as normal Fatigue condition does (just like in real life - wake up all sore and groggy, but start working out the kinks by lunch).  The big threat is that if your team gets woken up by an ambush, you have to fight at a slightly reduced capacity - but it most certainly not something that they are at for their entire career.

Characters with No Pain and Iron Will can effectively ignore this too, another advantage of those options.

As far as I can tell the only way to remove fatigue is better sleep or food. Is there another way?

A character loses one grade of Fatigued at the end of each scene - Page 213, FantasyCraft core rule book (2nd Printing).

Other ways (in addition to food and sleep) include:
No Pain (Ogre, Stern Human) - Origin Ability
Iron Will - Basic Combat feat
Restoration I/II - Spells

That's just off the top of my head, so there may be more that I haven't thought of.

First, common lodging and meals don't give you any grades of Fatigued.

Poor lodging, which doesn't come with a meal at all, does.

You'll need to supplement the free common meal with extra common meals, but they go 1s for three, so not a big deal. Heck, it shouldn't be too hard to negotiate for three meals and the room for 5s.

You loose a grade of fatigued at the end of every scene. Now, if you got it from not eating or drinking, then it sticks around until you eat or drink.
