I would like to have a good space sim game that has a lot of depth, be able to command large to small battles in. I haven't had a game like that since the days of Starfleet Command III and would like that type of game again. Has there been anything like that in the past few years you guys could recommend?

Sadly, the best recent one I know is Project Slypheed (which is pretty, but bad since it's the developer's first go at it).

Your best bang for the buck is probably to find a copy of Freespace 2 and then dive into the Freespace 2 Open mod world.

I picked up copies of Freespace and Freespace 2 from Good Old Games.  They  run awesome on my PC.  I'd love to get Privateer or Privateer 2 again.  Also, I see Good Old Games has MOO 1 and 2 available.

Freespace 2 SCP is the result of Volition releasing the code since they couldn't do Freespace 3.

It lays a lot of enhancements into the engine, and greatly expands the game.

There's also Vega Strike for a more Elite/Privateer type game.

Not a space flight sim, but a Space sim 4x/RTS game coming out in August: http://starruler.blind-mind.com/  Star Ruler. 

I'm a little biased because I room with one of the devs, but I asked him to describe it in brief ": an indie 4x/rts in space; you can blow up stars, build ships of any scale from scratch, play in multiplayer, etc. and it's only $20 at the moment." He left out the scale, though, I'm on the Beta (it's out in August) and playing with thousands of star systems can be overwhelming.

Oh, I picked up Darkstar One this week. Apparently it came out for PC back in 2006, but just now for 360.

It's a decent Elite type game with pretty and well executed space combat and the story seems interesting so far. The cut scene animation isn't the best though, and the voice acting is... well... bad.

I'm not sorry I paid full price, but I'd recomend most people go find the PC version, or get it used.
