Great fun if you happen to have a stack of Gurps sourcebooks.  Hmmm, Arabian Nights meets Black Ops? or Cyberpunk meets Bunnies & Burrows!?

I think SJ Games ran an event like this, but they had two sourcebooks + 1 adventure that the GM had to combine.

Qualities to avoid?  This is my group's go-to quality! ;)  We often have unironic fantasy type characters and missions in modern spy games [vice versa too], which makes me chuckle inside.
But have the entire settings been using tropes from another genre?  I'm not talking about playing one or two fantasy characters in an otherwise usual Spycraft game, I mean playing the entire setting of a Modern Spycraft game the same way you would play a "standard" fantasy game.

Isn't this "Wraith Recon"?

Yeah, that's a good example.  (Though personally I prefer mixtures that seem less plausible, such as playing in a modern setting like it's D&D.)

Both solid examples. Although, you could easily add on the Fragile Minds from SC2.0 to get shows X-Files and sounds like Fringe too.

X-Crawl sounds like the sort of thing you would get if the Variance Analysis Office called it quits in the 60's, took the information, and set up a few colleges...

Moral Guardians (Fantasy Craft, Permanent until movie): There is no such thing as "lethal" damage, it's all just scenery destruction and knocks on the head.  All injury-related mechanics are renamed to avoid offending someone: Vitality becomes "Luck", Wounds become "Knockout", Bleeding becomes "Dizziness", Critical Injuries are "Ouchies", and Subdual is forgotten about because it's too weird for children to understand.  Characters are automatically "defeated" at 0 "Knockout" and their opponent gets to determine what happens to them.  Cheating Death allows the character controller to determine: no voting or rolling necessary (though you may do so if you wish).  Replace Grave Wound on Table of Ouch with "Reroll twice and apply both results."  Because children have short attention spans Special characters heal all "Luck" at the end of every scene, 1 "Knockout" per hour of rest, and heal "Ouchies" at the end of the scene unless they're "Battered Limbs" or worse in which case they heal in 1d4 days.

Any time a character, either PC or trusted guide/companion/local mentions a creature, and then follows with why it is unlikely that the PCs will encounter that creature, said creature immediately appears and attacks the party, starting with the character that was explaining why they would not encounter the creature.

The Auld Grump - vermiscous knids? I don't think we get them this far nAAAArrrrggghhh!
I don't know how the story ends...
But I do know what happens next.
